We've released an Azimuth API that lets you process, map, and annotate your scRNA-seq dataset with a single R command. Just needs the raw counts matrix as input, and accepts Seurat objects, AnnData (h5ad), or hdf5 files. Check out the vignette at: satijalab.github.io/azimuth/articl…

To put in comparison the @ElemBio AVITI with the Illumina NextSeq machines, here is a table showing the different kits. Notice in yellow the price per Gb, which is much cheaper for AVITI compared to NextSeq platforms.

I just learned about second-generation p-values, by @StatEvidence. They make conceptually more sense as they take into account that the null has an interval too. That there is a difference between null and practically null. 1/ h/t @f2harrell tandfonline.com/doi/full/10.10…

New preprint on scGPT: first foundation large language model for single cell biology, pretrained on 10 million cells. Just as text is made of words, cells are characterized by genes Some thoughts on how cool this is & why it challenges the status quo of single cell analysis🧵🧵
Only a matter of time before a paper formalized this exercise: Automated #scRNAseq cell type annotation with GPT4, evaluated across five datasets, 100s of tissues & cell types, human and mouse. A🧵below with my thoughts on how such tools will change how #Bioinformatics is done.
While R is succinct and intuitive for numbers, I have mostly found it cumbersome for use with text or biosequence data. With the new BioNumPy library (biorxiv.org/content/10.110…), working with sequence data in Python feels like any other (numeric) vectors/matrices/arrays. 1/3
