If we save cluster and noncluster indexes on same columns, Sql server by default which one will use in queries ? #sqlhelp

I have two Sql server 2017 instances in same server. One of the instance is did Inplace upgrade from 2014, other one is new 2017 installation . In my performance tests queries on inplace upgrade instance is slow compare to new sql2017 instance. Any suggestions #sqlhelp
